For sheer scale i would have to say Echoes, although for concpet The Trial. For musicianship the best song would be Intersteller Overdrive.
Just my opinions here, although the overall best i feel is wish you were here, and i would have to agree with quicksilver on why

its tought to choose the besto floyd song....because every album has a unique concept...for example...eclipse could be the best song only if you listen to the whol dark side of the moon disc...its the perfect ending, the climax!......but if you listen it separated from the other dark side songs...its just a good song.....i couldnt choose just ONE song....the best ones are wish you were here, dogs, comfortably numb, shine on you crazy diamond, breathe, time, money, hey you, and echoes....in my opinion of course

This is, of course, Shine on you crazy diamond. The instrumental parts are super as well are the lyrics. The perfect funeral-song is. Wish You Were Here, perfect lyrics.

I've noticed that pretty much every song listed here is either from Piper or DSOTM onward...
No votes for Cymbaline or Childhood's End or Wot's...Uh...The Deal or The Gold, It's In The...(just gotta love that title)

Echoes is maybe the greatest.
The reasoning; This feels like the combo of the old Floyd sound and the new emerging Floyd sound.
Also, although not a concept album, it is one whole side of a vinyl.
